Ok kids, here's the deal:

I'm taking the car back to stock from an X-CAL tune for smog. The first time I did it, I threw these codes:

P0155 - Upstream Heated Oxygen Sensor circuit fault - Bank No. 2.
P1000 - OBD-II Monitor Testing Incomplete.
P1151 - Lack of Upstream Heated Oxygen Sensor Switch - Sensor Indicates Lean - Bank No. 2.

So the best place to start seemed to be the MAF (a few of these codes indicated that). I took it out and cleaned it last night; installed it this morning, no codes. On the way home, I get another CEL... now I'm throwing these codes:

P0230 - Fuel Pump Primary circuit fault.
P1000 - OBD-II Monitor Testing Incomplete.
P1151 - Lack of Upstream Heated Oxygen Sensor Switch - Sensor Indicates Lean - Bank No. 2.

Whaaa....? How did cleaning the MAF give me a faulty fuel pump circuit, and how do I fix it? And how was my car still running? And what's the deal wih the P1000? So many questions.....

Here's the pertinent info:
-1998 CSVT, 83k on the clock
-MSDS Headers with MIL-eliminators
-Using an XCAL2 to tune/pull codes

I'm just thinking now... after putting the MAF back on, I didn't reset the PCM/idle. Should I have?

Complete the OBD II cycle first. Then scan for codes again and post.

the p1000 is a more driving needed code. so drive it more. you dont have to complete that for codes to go away , the only way a hard fault will go away is if the problem is fixed and 40 key cycles go by . or you unplug the battery and allow kam to be erased. you also have a lean code, hook the car up to a scanner and see what the o2s are doing, see if theres anycross counts, also look for vaccum leaks, but it looks more like your fuel pump is going out, causing low fuel pressure, which would trip the 230 code, which also makes the car run lean(your o2 code) try that out.

Could be.... I've been watching my pressure gauge, and everything reads A-ok, though... I'm going to let the P1000 clear out, and then we'll see what's what.

So, it's been a good 120-130 miles now, and I'm still throwing the P1000. Also, my other code came back, bringing me up to 4... here's the list:

P0155 - Upstream Heated Oxygen Sensor circuit fault - Bank No. 2.
P0230 - Fuel Pump Primary circuit fault.
P1000 - OBD-II Monitor Testing Incomplete.
P1151 - Lack of Upstream Heated Oxygen Sensor Switch - Sensor Indicates Lean - Bank No. 2.

At what point do I begin to worry that my PCM is f'd? The car is running fine, so I dunno... and I haven't been able to find ANY info on the P0230 code.
